The frame is different. FXR is lighter, stronger, and has somewhat different geometry. Everything else is pretty much the same as the Dyna. The look of the FXR didn't go over too big with the traditionalists and the FXR frame was supposedly more expensive to build. I don't know about that myself. The difference is an extra motor mount on the FXR, makes those bikes ride smooth like a touring model. The current Dyna models have some vibes here and there. But, they also have many modern features and a double handful more displacement.

The FXR at 585lbs is 100lbs lighter than the Dyna, so therefor more nimble in the corners, accelerates faster given identical motors, and has a much more rigid frame construction than the FXD. The keeweenaw is significantly lighter and I can tell that goretex is a better wind barrier. The FXR is a warmer suit in that it warms you up whereas I find the keeweenaw doesn't warm you up but keeps your body heat in and will keep you warm if that makes any sense.
